It follows an interview with far-right extremist Tommy Robinson on Stefanovic's independent podcast, which prompted significant backlash before it was taken offline.
In a statement, Channel Nine said it was no longer possible for him to continue with the Today show while hosting his independent podcast.
"While Karl and Nine had previously agreed he would leave Today at the end of this year, they have subsequently decided he will leave the network immediately," it said.
In an additional email to staff, Nine's executive director for news and current affairs, Fiona Dear, said she was "acutely aware of how challenging" the situation had been.
She said plans for the Today show would be shared "very soon".
It is not clear if Channel Nine will pay out the remainder of its contract with Stefanovic, which was due to expire at the end of this year.
